Could it be how you saved it as a PDF in InDesign? For Issuu in particular, don't save your file/portfolio as spreads in InDesign, but rather as pages + save the view as "Single" only.

Why is issue.com merging my portfolio spreads
Hi all, as mentioned issue is combining 2 spreads into one so its showing 4 pages rather than 2.
I'd appreciate your help
