Do not call it an atrium if it only connects two levels. If it is a true atrium as defined by code, you will need to meet a whole slew of requirements that otherwise do not apply. Floor opening is pretty straight forward.

I know of no reference that says an atrium has to be greater than two stories.

You're right it doesn't, but if you are only connecting 2 floors there is an exception in section 404 of the IBC that you do not need to have a smoke control system. By avoiding calling it a atrium in the first place, it might avoid lengthy discussions with the plan reviewer.

There are a number of code/language specific ways to handle and call out floor openings. I agree with others, figure out how you're handling it by code, and then call it that.
