Its been my impression from talking to people at MIT that the acceptance rate for outside applicants (non-MIT) for the PhD program in D&C is pretty low. Not trying to dissuade you in any way, its just something to keep in mind.
Off the top of my head I'm pretty sure that RPI, Harvard, UPenn, the AA, TU Delft, and ETH Zurich all have PhD programs that allow computation to be taken into consideration at some level. I'm sure there are plenty more that a bit of research would turn up.
What area do you specialize in? Seems that like that might help you find programs that, while not a PhD in design computation, would be sympathetic to the approach.

I am looking to do a PHD in design and computation. I have been looking at the MIT program and it looks great.
