I want to apply to two or three master programs in engineering and at the same time M.Arch at 5-6 schools.....Does it sound weird to ask profs to write LOR for both programs? (are they going to get annoyed or confused or even betrayed if I have done undergrad research with them esp when I tried so hard at the beginning to show them how interested I am in their research work? ) Anyone knows how this can work out smoothly????
It doesn't work out smoothly. Most schools have online applications with which you have to submit your recommendations. The entire set (if they let you upload 6) will be available to both admissions committees. I would recommend choosing 3 recommenders that know something of both your creative side and your technical side, if you still choose to apply to dual programs. Ask them to address both your interests.
I was in the same boat as you were last year. I was considering applying to dual programs in architecture and engineering. However, unlike you, I knew that I definitely wanted to get my architecture masters. I was interested in potentially getting my engineering masters simultaneously, but it wasn't imperative.
My advice is to choose one that is more important to you and pursue that first. That said, if you choose architecture, it is possible to dual enroll in engineering after matriculation. However, if you choose engineering, it would be difficult if not impossible to enroll in the architecture program.
I would recommend applying (in architecture) to the schools that you know have strong programs in both (Berkeley, Michigan...). If you are accepted, you can then later apply to the engineering masters because in general they use rolling admissions. If by chance you don't get in, nothing is stopping you from taking the advanced engineering classes in place of your structural requirements. This will strengthen your engineering application should you choose to pursue your engineering masters after graduation.

Sorry for the confusion. It's not a dual program.....they are just entirely separate applications and programs...one is M.Arch and another is M.Sc or M.Eng (thesis)....I just want to keep my options open till the very end of my undergrad.....

Then it depends on the school. I know princeton won't let you apply to more than one program.
