Simple - one is glued to the substrate while the other uses rocks/pavers to hold it down. For me it's mostly been client preference as to which I've used. Personally I like fully adhered. It's easier to find leaks and less apt to spring a leak when someone walks across it - ie no gravel puncturing the membrane. The black color does get hot and white gravel ballast keeps your roof cool.

more importantly - fully adhered is also more labor intensive and thus more $$$.
