I'm not sure I understand your question-
Sometimes if you window all the lines you want the hatch to appear "inside", it works better than simply picking inside the hatch area. And obviously, make sure all lines meet.
if all your lines meet and it still doesn't work, use the PEDIT command to turn the boundaries into a single polyline. you can always xplode it back apart after the hatch it done if you don't like working with plines.

Is there a way to make the boundary / hatch generator see arcs that were created by the fillet command?
create a continuous polyline, but the hatch should see the arc/fillet, so can you be more specific?
